Q. I keep losing my progress in the game/losing my saves
A. You more then likely have a program that is erasing or cleaning your Flash directory i.e. %AppData%\Macromedia\Flash Player\#SharedObjects such as Advanced systemcare,CC Cleaner, Registry Mechanic, or any other program that has the option to clean private data and the like.
Easiest solution is to go into the program and see if it has a option to pass Flash.
I have also listed how to do this for the three common programs
Advanced System care - select "Maintain Windows" > Click on the Tab "Settings". Expand the tree view of "Maintain Windows" > Choose "Privacy Sweep". Now following the tree structure on the right go to "Other Applications" > "Aplication" > Uncheck "Macromedia Flash(5/6/7/8)". Apply and OK.
If you already scanned, do it again with the new Settings otherwise it will still remove the files.
Better Privacy for FF- Now just load up Isaac, you may want to run the game in window mode to do this, and then switch to Firefox now open up better privacy's options.
In the LSO manager tab you should see an entry for Isaac. Highlight the entry and hit the "Prevent Automatic LSO Deletion" button.
Better privacy should leave Isaac's flash settings alone
CC Cleaner- Click on cleaner then applications and scroll down till you find the group Multimedia and uncheck the boxes for Steam and Flash
Also if that doesn't work then try this: Open ccleaner and go to options then click on exclude and then add, now under drive or folder add C:\Users\USERNAME\AppData\Roaming\Macromedia\
Ready now can use ccleaner and not have it erase your game data.
If you don't have any of these programs or a similar one and then check your actual Flash settings and set it to "allow sites to save information to this computer"
you can do this by:
Windows XP clicking start/windows icon -> settings -> control panel -> Flash Player
Vista/7 Start -> control panel -> system and security -> Flash Player
MAC: System Preferences, found under Other, click Flash Player
Q. Does this game support Gamepads and can I rebind keys?
A. No you can't rebind your keys and Gamepads are not officially suppourted but you can use a program such as controlMK or Joy to key check this thread for more information:

Now Edmund did say he was looking into alternate control methods so it possible that controller and key rebinding may be supported later

A. Yes just hit space
Q. I am not getting any achievements what gives?
A. Are you using the MAC version as for right now the MAC version has a bug in which achievements do not unlock in Steam there is a patch due out on the weekend of OCT 1st that should resolve that
If your using the windows version then try deleting Local content and re-install the game and if needed check and see if you still have a .sol file c:\user\username\AppData\Roaming\Macromedia\Flash Player\#SharedObjects\[random]\localhost\ if so delete that as well this is what is used to keep track of your progress for the game
If your still having issues then I don't know what to tell you
Q. Does this game save your in game progress?
A. No, there's no in game saving, you have to beat the game in one go sorry. But given that the game has six levels at the start and eight after you "finish" the first time it's not that bad
Q. How do I change the screen size or make it full screen?
A. To make it full screen hit 'F' at anytime to access the options hit 'ESC' during the game
Q. The game is crashing, there's slow down or other glitch here
A. All I can say is that on his blog Edmund said that there is a patch in the works and should be out this weekend so hopefully whatever bug your experiencing is going to be fixed
